The Brazilian side soon levelled, as Gabi Zanotti’s header crossed the line before goalkeeper Anneke Borbe pushed it back out.
Lotte Wubben-Moy restored the lead just before the hour mark, heading home from a cross by Emily Fox.
Borbe made a crucial block as Johnson broke through on goal, while at the other end Caitlin Foord saw her effort deflected onto the bar.
In stoppage time, the referee was called to the monitor after a Katie McCabe tackle in the area on Gisela Robledo.
A penalty was awarded and Vic Albuquerque converted to send the final to extra time.
Foord slotted Arsenal back in front late in the first period of the extra half-hour, with the goal to prove decisive despite having Barbe stretchered off at the death following a nasty collision.
